- A year after the events of the first movie, Lord Cutler Beckett (Tom Hollander), a powerful and ruthless agent of the East India Trading Company arrives in Port Royal, Jamaica, to protect its monopoly in the Caribbean and purge piracy from its waters. Beckett arrests Will Turner (Orlando Bloom) and Elizabeth Swann (Keira Knightley) when they are about to be married and threatens to execute them and the absent ex-Commodore James Norrington (Jack Davenport) for aiding Captain Jack Sparrow's (Johnny Depp) escape from being hanged. But later, he offers them clemency if Will agrees to hunt for Jack to retrieve and bring back his magical compass (which points to whatever it's possessor wants the most) to Beckett. Meanwhile, Jack manages to steal the drawing of the certain key from a Turkish prison and head back to the Black Pearl, where while looking for rum, he unexpectedly meets his former crewmate and now an indentured sailor aboard Captain Davy Jones' (Bill Nighy) ghost ship, the Flying Dutchman, Bootstrap Bill Turner (Stellan Skarsgård), who delivers to Jack the Black Spot, a mark signifying that his debt to Jones is due: Jones had raised the Black Pearl from the ocean depths for Jack to be its captain for thirteen years (which had passed) and now Jack must serve aboard the Dutchman for 100 years, or be hunted and killed by Jones' beast, the legendary Kraken.
Will starts his search for Jack in Tortuga, where an informant claims to have seen the Pearl ran aground on Pelegosto, a cannibal-inhabited island. He gets to the island only to find Jack and his crew being held there as captives, with Jack being reverred as a "god in human form", whom the inhabitants planned to release from his "flesh prison" by burning and eating him. But soon, Will, Jack, Joshamee Gibbs (Kevin McNally) and a few crew members escape their captors, unexpectedly recruiting Pintel and Ragetti (Lee Arenberg and Mackenzie Crook, respectively) along the way, and head for sea on the Pearl. Aboard the ship, on being demanded for the his compass by Will, Jack asks him to find the key, whose drawing he had stolen earlier, in return for his compass. Later, while seeking assistance from Tia Dalma (Naomie Harris), an obeah fortune teller priestess, Jack learns the compass fails to work because he does not know himself what he truly wants. Tia reveals that the key unlocks the Dead Man's Chest containing Davy Jones' still-beating heart: to avoid lost love's pain, Jones carved out his heart from his chest and buried it in the chest in Isla Cruces. She also reveals that whosoever possesses the heart, he controls Davy Jones, thereby controlling the world's oceans. She gives Jack a jar of dirt before the crew gets back in the waters. Back at sea, the Dutchman encounters Jack, who deviously attempts to barter Will in exchange for himself by deceivingly motivating the latter to find the key on the drawing. Jones demands 100 souls within three days in exchange for Jack's freedom and keeps Will as a "good faith payment," leaving Jack only 99 more souls to harvest.
In Port Royal, Governor Weatherby Swann (Jonathan Pryce) tries to free Elizabeth and have her flee, only to be caught by the guards. But Elizabeth still manages to escape and confronting Beckett at gunpoint in his office, she forces him to validate a Letter of Marque—a royal document with which Beckett intends to recruit Jack as a privateer, and which Elizabeth wants for Will. Posing as a cabin boy on a merchant vessel, Elizabeth lands in Tortuga, where she finds Jack and Gibbs desperately recruiting unsuspecting sailors in a pub to pay off his blood debt. A disheveled Norrington also applies (having lost everything — his ship, his career and his purpose in life after failing to catch Jack, while pursuing the Black Pearl into a hurricane). Blaming Jack for his ruin, he tries to shoot him and when Jack hires him, it starts a huge commotion fight, where Elizabeth knocks Norrington out to saves Jack. At the pier, Jack lies to Elizabeth that Will willingly went aboard the Dutchman to find the key he desires and convinces her that she can save Will by finding the chest with him. Once the ship is underway, however, Jack and Elizabeth get attracted to one another. Meanwhile, Will suffers on the Dutchman as a sailor, but is reunited with his disfigured father, Bootstrap Bill, who is forced to whip his son five times by Jones after Will accidently drops a cannon tied to a rope. At the same time, Governor Swann is arrested by Beckett for helping Elizabeth escape Port Royal and death. Beckett finds out where Elizabeth and Jack are, and blackmails the Governor by offering him a pardon and safety for Elizabeth, if he works for and is loyal to the East India Trading Company. Swann agrees and is released from arrest.
Aboard the Dutchman, Will challenges Jones to game of "lier's dice", pitting his soul and pledge to serve aboard the ship against the key he sought, which Jones reveals to be hidden under his tentacle-like beard. Bootstrap Bill also joins Will in the game, only to lose to Jones. Later at night, when every crewmember is asleep, Will discreetly manages to steal the key from Jones, and escapes the ship with Bootstrap's help, pledging he would return to free him. On Isla Cruces, Jack, Norrington, and Elizabeth find the Dead Man's Chest. Will also arrives on the island with the key, and announces his plan to stab Jones' heart and rid his father of his curse. But Jack, fearing that, with Jones dead, the Kraken will continue hunting him, and Norrington, desiring the heart to bargain with Beckett for his navy Commodore job back, indulge in a swordfight with Will over the key to the chest. With the former three busy in their battle, Elizabeth tries to prevent Pintel and Ragetti from escaping with the chest, only run into Jones' Dutchman crew, who seek the chest for their captain. Jack finally gets the key, unlocks the chest, and puts Jones' heart in the jar of dirt Tia gave him, before fending off the Dutchman crewmembers. Using this as a distraction, Norrington ultimately escapes with the heart and the Letters of Marque, while Jones' crewmembers retrieve the now-empty chest, and Jack returns to the Pearl with others, thinking he has the heart in his jar. The Dutchman pursues the Pearl but, with the wind behind them, the Pearl outruns the former. Jones summons the Kraken to destroy his opponents. On finding that Jones' heart was missing from his jar of dirt and later, his ship under siege by the Kraken, Jack escapes the Pearl in the last longboat; but unable to desert his crew, he returns in time to save them. After a fierce battle with the Kraken that kills nearly all crew members, the survivors, knowing the now injured Kraken would strike again, decide to abandon ship. As Will, Gibbs, Pintel and Ragetti, Marty and Cotton get in a longboat, Elizabeth returns to the ship, and realizing that the Kraken is hunting only Jack and not the Pearl, she kisses him on the pretext to slyly handcuffing him to the mast as bait for the beast, while the others escape. Wracked with guilt over her betrayal, Elizabeth tells the others that Jack voluntarily chose to remain behind, unaware that Will now believes she loves Jack. As Jack escapes the shackles, the Kraken resurfaces, and lunges for a cutlass-wielding Jack to devour and take him and the Pearl to Davy Jones' Locker. On seeing the Kraken destroy the Pearl, Jones declares Jack's debt settled, although he becomes enraged when he discovers his chest empty. Meanwhile, Norrington makes his way to Port Royal and delivers the heart of Davy Jones and the Letters of Marque to Beckett, thus giving Beckett control over Jones and over the seas. Elizabeth, Will, and the surviving Pearl crew seek refuge with Tia Dalma, who asks if they would be willing to go to any extent to save Jack from Davy Jones' Locker. When all agree to the quest, Tia Dalma reveals that they would be on a journey to World's End to rescue Jack, saying they will need a captain who knows those waters: the resurrected Captain Barbossa (Geoffrey Rush).
After the end credits, the Prison Dog is shown on the island of the Pelegosto, being the inhabitants' new worshipped "god", sitting on the throne.
